In KSP there is a mod that was created that is extremely helpful - Node Helper by Felbourn, linuxgurugamer. I have used this sooooo many times to get parts to fit together the way that I need them to or to add connection points where their are none. Can you please see if you can add this as part of the program rather than just a mod.
