Redocking craft offsets docking

What Happened​

When docking a craft that was previously separated to two parts, the redocked craft isn't docking at the docking port, but at some offset point. This either leads to a merged craft, or one separated, yet acting as a single craft.

What Was Expected​

I expected the craft to dock at the docking port

Reproduction Steps​

1. Create a craft that can be separated into 2 parts (I did mine with capsules and docking ports in the same direction). The internal docking port was attached to a non-docking port part, either an engine or a fuel tank in my examples.
2. Launch or cheat into space, and undock them.
3. Dock them together
